There should not be any water coming in thru the bottom of the floor or rocker box. The two ZJ's Ive had never had this problem, until I drove I stuck in thigh deep water.

Try a few things to see where the water is coming from:
1) Wait until it is dry,

Try and unplug the condensate drain tube. Look for it underneath the Jeep. Run something up through the line and try to clear the plug. Turn the AC on and see if you can get a flow through the tube.
